Decking blocks and skimming heads has been around for years. The only way to check for this is to take the head off and measure the head depth (per the regs). In the old days the rule used to be as simple as the piston could not sit above the deck height which was fine and simple, however, such was the tolerance of the Honda block that certain out of the box motors failed this.
As for setting the timing/flywheel position you don't need any specific engineering knowledge - it is a simple DIY job. Degree wheels and piston stops are not expensive and with a bit of straight forward arithmetic it is easy to get true TDC without the locking tool. It them becomes a bit of trial and error to file the key to get it such that the flywheel sits on the gauge line (although the regs have not been amended to say that removal of this metal is permitted from memory!!) and away you go. You will need to take your degree wheel with you to scutineering though to prove you are legal if the locking tool is being used.
